From my understanding Japan does not allow duel citizenship and all of my friends who are nissei had to make the decision of which nationality they would choose at age 20

No problem but you need to meet one of these requirements:

1. Have Japanese citizenship.
2. Married to a Japanese citizen. Spouse visa.
3. Have a work visa? Not just the 6 month entertainment kind.
4. Have a long time SOFA job here.
5. Change your citizenship to Japanese.

Hope that helps. Not sure of any other legal ways to stay in the country.

As far as I know, any policy discouraging Japanese-American dual-citizenship has been relaxed in the past decade or so. I know a number of people with dual-citizenship, so I don't think it's actually very rare at all.

I have heard that if, when applying for Japanese citizenship, your American passport is confiscated by Japanese officials, you can simply go to the American consulate (or some related government office?) and pick it back up. Apparently they take your passport and merely return it to U.S. officials who are then obligated to return it to you if you don't renounce your U.S. citizenship.

Of course, your mileage may vary...
